TFIIF is the only general transcription factor that has been implicated in the preinitiation complex assembly, open complex formation, initiation and transcription elongation. In addition, TFIIF stimulates Fcp1, a central phosphatase needed for recycling of RNA polymerase II (Pol II) after transcription by dephosphorylation of the Pol II C-terminal domain (CTD). This thesis reports the X-ray structure of the small CTD phosphatase Scp1, which is homologous to the Fcp1 catalytic domain. The structure shows a core fold and an active center similar to phosphotransferases and –hydrolases that solely share a DXDX(V/T) signature motif with Fcp1/Scp1. It was further demonstrated that the first aspartate in the signature motif undergoes metalassisted phosphorylation during catalysis, resulting in a phosphoaspartate intermediate that was structurally mimicked with the inhibitor beryllofluoride. Specificity may result from CTD binding to a conserved hydrophobic pocket between the active site and an insertion domain that is unique to Fcp1/Scp1. Fcp1 specificity may additionally arise from phosphatase recruitment near the CTD via the Pol II subcomplex Rpb4/7, which is shown to be required for Fcp1 binding to the polymerase in vitro. Until now, the main impediment in the high resolution crystallographic studies of TFIIF in complex with Pol II and other members of transcription machinery was unavailability of soluble, stoichiometric TFIIF complex in sufficient amounts. This thesis reports on the development of the overexpression system in yeast and a purification protocol that enabled for the first time to isolate milligram amounts of a pure and soluble, 15-subunit (~0,7 MDa) stoichiometric Pol IITFIIF complex. Such complex together with the promoter DNA, RNA, TBP and TFIIB assembles in vitro into the yeast initially transcribing complex, which can now be studied structurally.

Ribosome-associated Trigger factor (TF) is the first molecular chaperone to bind to nascent polypeptides in bacteria. The contribution of co-translational chaperone function is yet poorly understood. Using fluorescence spectroscopy to monitor, in real time, TF function and structural rearrangements, the present study investigates how TF interacts with ribosomes and translating polypeptides. Binding to the ribosome stabilizes an open, activated conformation of TF. Conformationally activated TF can stay associated with its nascent polypeptide substrate beyond ribosome departure. The occurence of hydrophobic motifs in the translating polypeptide correlates with the duration of TF-substrate interaction, leading to prolonged interaction with a high aggregation propensity. These findings can explain the contribution of TF in preventing protein misfolding and reveal an exquisitely regulated interaction cycle of TF with ribosome-nascent chain complexes.

Despite promising advance in the development of viral vectors based on AAV for human gene therapy, several major hurdles for a more general use remain. Among these, efficient in vivo applications are limited by the high prevalence of neutralizing antibodies in the human population, which can reduce or eliminate transgene expression. A successful prevention of antibody-mediated vector neutralisation requires the modification of specific epitopes of the viral capsid responsible for Ab binding. The aim of this work was to demonstrate that immune-escaping capsid variants can be generated through genetic modifications of the virus by taking advantage of combinatorial engineering and directed evolution protocols. A library of 107 AAV mutants carrying random point mutations scattered throughout the capsid gene of AAV was created by error prone PCR and screened for clones that were able to avoid neutralization by AAV-neutralizing human sera. Three mutants carrying the mutations R459G, R459K and N551D respectively and a double mutant with a combined R459K/N551D mutation were strongly enriched after the selection procedure. Characterisation of these clones showed an immune-escaping phenotype for all mutants. However, the combination mutant proved to be superior in both evasion of neutralization and infectivity, leading to the assumption that multiple mutations convey enhanced effects. Therefore, the remaining pool was subjected to DNA shuffling and additional error prone PCR, yielding a second-generation library, which was screened for further improved phenotypes. In this context, a method which we called evolution monitoring was devised allowing optimization of several experimental conditions that are typically critical for successful outcome of library panning. These refinements yielded novel variants with further enhanced immune-escape abilities and infectivity in comparison to previously selected mutants. Finally, obtained data suggests an enormous potential for using the here developed tools to study infection biology of viruses by reverse genetics. This work showed for the first time that error prone PCR and DNA shuffling can be successfully applied for genetic engineering of a virus by a directed evolution approach. In principle, using appropriate selection protocols these techniques should be adaptable for addressing a wide variety of challenges concerning AAV in particular and virology in general.

Among the physical methods of drug localization, especially magnetic drug targeting promises great potential. In this method, an anti-cancer drug is bound to magnetic particles and an external magnetic field can guide the administered magnetic particle-drug complex to the desired site. The objective of this thesis was to apply the principle of magnetic drug targeting to the delivery of nucleic acids in cell culture and in vivo. To establish the method of magnetic nucleic acid targeting (magnetofection), the characteristics (sizes and organization) of different superparamagnetic iron oxide nanoparticles coated with cationic or anionic polymers (termed “trMAGs”, synthesized by Chemicell GmbH Berlin), the binding of DNA to the magnetic beads, transfections with the different types of magnetic particles, the mechanism of magnetofection, optimization of magnetofection, the gene transfer efficiency of magnetofections compared to standard (conventional) transfections, magnetic field-guided localization of gene transfer, magnetofection of a variety of cells and the applicability of magnetofection in vivo, were examined. In binding studies, it turned out that efficient binding of charged DNA vectors to charged magnetic particles could be achieved by salt-induced colloid aggregation. Incubation of cells with magnetic particle/DNA associates (magnetofectins) resulted in gene transfer and application of a magnetic field significantly increased gene expression. Additionally, polyethylenimine (PEI) had an enhancing effect on magnetofection efficiency. Mechanistic studies revealed that the paramagnetic vectors are concentrated efficiently by magnetic force on the cell surface within minutes and the predominant uptake mechanism is endocytosis. Comparison of magnetofections and the corresponding standard transfections (same vectors but without magnetic particles and no applied magnetic field) showed that with magnetofection the gene transfer efficiency was usually significantly enhanced (up to 971-fold), the nucleic acid dose-response profile could be improved and the incubation times (of cells with vectors) could be reduced from hours to minutes. Finally, in animal experiments (injection into ear veins of pigs, into ear arteries of rabbits and into ilea of rats) it was demonstrated that magnetofection enables targeted and efficient gene transfer in vivo.

This study provides novel insights to the function and regulation of Cav1.4 LTCCs. In the first part of the sudy the basic biophysical and pharmacological properties of Cav1.4 have been characterized. To this end Cav1.4 was cloned from murine retinal cDNA. The full-length cDNA comprises 6111bp and contains an open reading frame encoding for a protein of 1984 amino acids. Cav1.4 was functionally expressed in HEK 293 cells. Like in the case of other LTCCs the coexpression of alpha2delta and beta subunits was necessary to get measurable currents. The electrophysiological properties of Cav1.4 found in patch clamp experiments distinguish these channels from other LTCCs. Activation kinetics were very fast, the activation threshold was relatively low and the time course of inactivation was extremely slow. Also the pharmacological properties were different from those of classical LTCCs. Cav1.4 channels show a much lower sensitivity for LTCC blockers compared to Cav1.2b channels. The most important findings of this study are the novel insights on the regulation of CDI. Surprisingly, no CDI was observed in Cav1.4 LTCCs in electrophysiological experiments. CDI is a negative feedback mechanism by which Ca2+ limits its own influx into the cell. This feedback inhibition is essential for many cell types to prevent excessive and potentially toxic Ca2+ levels and is widespread among HVA calcium channels. The sequences conferring CDI are conserved throughout the whole HVA calcium channel family and also in Cav1.4 raising the question of how this channel manages to switch off CDI. We identified an autoinhibitory domain in the distal C- terminus of Cav1.4 that serves to abolish CDI. This domain (ICDI, inhibitor of CDI) uncouples the molecular machinery conferring CDI from the inactivation gate by binding to the EF hand motif in the proximal C-terminus. Deletion of ICDI completely restores Ca2+-calmodulin mediated CDI in Cav1.4. CDI can be switched off again in the truncated Cav1.4 channel by coexpression of ICDI indicating that it works as an autonomous unit. Furthermore, replacement of the distal C-terminus in the Cav1.2b LTCC by the corresponding sequence of Cav1.4 is sufficient to block CDI. This finding suggests that autoinhibition of CDI can be principally introduced into other Ca2+ channel types. The novel mechanism described is also of great physiological impact. In vivo, Cav1.4 is expressed in photoreceptors and bipolar cells of the retina. In these cells the lack of CDI is of great physiological importance since it is required to generate a sustained Ca2+ influx and, hence, to mediate tonic glutamate release from synaptic terminals. Mutations in the gene coding for the Cav1.4alpha1 subunit in humans are linked to a disease called congenital stationary nightblindness type 2 (CSNB2). Some of these mutations lead to truncated channels nearly identical to channel mutants analyzed in this study that show CDI. Thus, the phenotype of these mutations can be explained by the recovery of CDI.

During the course of this research project the synthesis of highly reactive lanthanide and O2CN-containing molecular precursor complexes has been investigated. Important issues were the development of new reaction pathways to these species and the structural characterization of the N-containing precursors. The accurate thermal treatment of these complexes using various reaction gases yielded both lanthanide nitrides and highly condensed lanthanide oxo-nitrido carbonates using different types of gases. The observed degradation reactions to the products were characterized thoroughly. According to this procedure, novel and known compounds have been synthesized and investigated carefully regarding their structural and material properties. The application of CO2 as an important preorganized C/O-donor for addition reactions at the Ln/N precursor complex represented one of the major topics in this project. This “green reagent” can be considered as a promising species for future industrial applications. A new reaction pathway utilizing the decomposition reaction of N-containing organo¬lanthanides revealed the formation of highly aggregated nanocrystalline lanthanide nitrides at low temperatures. Novel Ln/O/C/N-solids were synthesized by thermal degradation of CO2-activated precursor complexes. The Ln/N and Ln/O/C/N species obtained can be considered as single-source molecular precursors and potential Ln/O/C/N-dopants for applications in the synthesis of O/C/N materials.
